Q: I know it would take drilling new holes, but could the bottom bunk be installed closer to the floor to give more headroom for the person in the bottom bunk?

A: This bed is not designed to be used in such a way and the alteration could compromise the structural integrity. One potential option would be to use a smaller, high density mattress for the bottom bunk. You could then have a bit more head room without compromising safety.
Q: Can the 2 beds be separated and used separately?

A: As per the supplier: The customer can separate them into two beds if they really want to, using the lower panels as the headboards and the upper panels as the foot boards, but one of the beds will look a little strange because there is an opening at the end of the bed for the stairs. You can see this opening at the foot of the top bunk on the picture on your product page. That opening would still be there when you separate the bunks
